You need:
Amiga Workbench (don't know what version, try 2.1)
Kickstart (2.05 (V37) or higher)
Lem2HD patch from AMINET
Lemmings 2 disks (get them from my site)

Basicly you load up Workbench, copy the files off of all 3 Lemmings 2 disks to your hard drive (make a directory, and add it to the list of hard drives in the emulator), extract the patch in the same directory.  Then extract the level editor into a directory in the hard drive directory. Next install the editor.

I haven't had time to do this myself, but with a bit of work it should run.

Edit: Refined instructions. I'm still not sure how to install the editor, but I got L2 to work under Workbench 2.05.

The only lemmings game I've ever owned was ONML. It was on a 5 1/4" floppy (which I lost), but I could never get it to work... :(

Edit: Found the 3 1/2" disk that I copied the files to... to bad it only has the tga executables... I think I'm missing some (hidden?) files that I forgot to copy... :(

Below is the table I have. The numbers have to be divided by 2. If the bottom bit is set, then its a duplicate, and it gets the new skills from an "odd table", which is loaded in from "ODDTABLE.DAT".

These are levels that have new skills to make them easier. So if the indirection table has the bottom bit set, its a duplicate level, with overidden skills. The PD version, doesnt use an indrection table, and while the data disk does(Oh NO!), it doesnt use the odd table.

I'm not seeing whatever you're seeing... but in any case main.dat is compressed, so whatever you see there has no meaning. This decompressed main.dat might have some relevence.
Note that DATs are compressed in sections, and each section is named accordingly. (main.dat.1, main.dat.2, main.dat.3...)

apparently, if you contact CAPS (contributions@caps-project.org) i think they'll give you software to dump the disk. then you have to send the dump to them, and they will analyze it and send you an IPF, which can be used in WinUAE

i don't know if you want to make it available to all those people though

Lemmings Main / Lemmings for Amiga (IPF)

On my site I've put up Lemmings, Oh No! More Lemmings, Lemmings 2, and Lemmings 3 (ANWOL) in IPF format (meaning that they are in perfect condition, no corruptions). These files will work in WinUAE w/ the addition of a plugin. (you'll also need kickstart roms, pm me if you need them, although i'd prefer you buy them)

In short, you can play all the above Lemmings games the way they were designed to be played (who needs ports when you have the original). The only reqirement is a relativly fast computer (ANWOL eats my 2GHz cpu).

As far as I know, they 'extened graphics' sets are simply compressed planar bitmaps (not openable with Paint), so you can't really edit those graphic sets or the levels that use them.
