I'd like to make my own version of this game, but I don't know if there exists a usable editor. I think there's one for WinUAE, but it's for the hard-drive version (I think Amiga), and that doesn't seem to work on WinUAE at all.

The board has a search function. Use it.
Anyway, there is indeed an editor for DOS Lemmings 2: PCL2ED (http://www.henriwatson.com/sites/zach/lemmings/index.php?topic=361.0) by geoo.
I haven't tried it myself. Apparently it's quite complicated.

Any specifics? Does it complain about a missing .dll?
Did you make sure that the level file you passed to the program via commandline is correct? And that the levels and style files are uncompressed?

In which case, it is clear you need to RTFM. Its usage instructions are in the post. You need to run it from Command Prompt. (Start > Programs > Applications > Command Prompt _OR_ Start > Run > cmd > press Return)

Just out of curiosity, what about DOSbox? I just want to know if that works...

No, because it's a Windows program, not a DOS program...
